Make sure you click "Reply" and type your comment in the box that pops up if you want to respond to someone's comment. Otherwise, it doesn't notify that person that you responded. The box that's already there is for new comments.

Also, if you go to the top on my profile page and click "watch", it's like following someone on Facebook. It'll notify you in your message box (the green bar up at the top) every time I upload artwork or post a journal.

That just means it will automatically remove the notification from your messages after you reply. That way your messages don't get cluttered up. It also keeps you from mixing messages you've already replied to with messages you have yet to reply to.

Yeah, you can rely either here (with the "Reply" button) or in your messages page. I find it easier to keep up with it in the messages page.
